MR-Based PET Attenuation Correction: Method and Validation

Abstract
PET/MR combines the high soft tissue contrast of Magnetic Resonance Imaging (MRI) and the functional information of Positron Emission Tomography (PET). For quantitative PET information, correction of tissue photon attenuation is mandatory. Usually in conventional PET, the attenuation map is obtained from a transmission scan, which uses a rotating source, or from the CT scan in case of combined PET/CT. In the case of a PET/MR scanner, there is insufficient space for the rotating source and ideally one would want to calculate the attenuation map from the MR image instead. Since MR images provide information about proton density of the different tissue types, it is not trivial to use this data for PET attenuation correction. We present a method for predicting the PET attenuation map from a given the MR image, using a combination of atlas-registration and recognition of local patterns. Using "leave one out cross validation" we show on a database of 16 MR-CT image pairs that our method reliably allows estimating the CT image from the MR image. Subsequently, as in PET/CT, the PET attenuation map can be predicted from the CT image. On an additional dataset of MR/CT/PET triplets we quantitatively validate that our approach allows PET quantification with an error that is smaller than what would be clinically significant. We demonstrate our approach on T1-weighted human brain scans. However, the presented methods are more general and current research focuses on applying the established methods to human whole body PET/MRI applications.

Abstract
Deformable registration methods are essential for multimodality imaging. Many different methods exist but due to the complexity of the deformed images a direct comparison of the methods is difficult. One particular application that requires high accuracy registration of MR-CT images is atlas-based attenuation correction for PET/MR. We compare four deformable registration algorithms for 3D image data included in the Open Source "National Library of Medicine Insight Segmentation and Registration Toolkit" (ITK). An interactive landmark based registration using MiraView (Siemens) has been used as gold standard. The automatic algorithms provided by ITK are based on the metrics Mattes mutual information as well as on normalized mutual information. The transformations are calculated by interpolating over a uniform B-Spline grid laying over the image to be warped. The algorithms were tested on head images from 10 subjects. We implemented a measure which segments head interior bone and air based on the CT images and l ow intensity classes of corresponding MRI images. The segmentation of bone is performed by individually calculating the lowest Hounsfield unit threshold for each CT image. The compromise is made by quantifying the number of overlapping voxels of the remaining structures. We show that the algorithms provided by ITK achieve similar or better accuracy than the time-consuming interactive landmark based registration. Thus, ITK provides an ideal platform to generate accurately fused datasets from different modalities, required for example for building training datasets for Atlas-based attenuation correction.

Bayesian Estimators for Robins-Ritov’s Problem

Abstract
Bayesian or likelihood-based approaches to data analysis became very popular in the field of Machine Learning. However, there exist theoretical results which question the general applicability of such approaches; among those a result by Robins and Ritov which introduce a specific example for which they prove that a likelihood-based estimator will fail (i.e. it does for certain cases not converge to a true parameter estimate, even given infinite data). In this paper we consider various approaches to formulate likelihood-based estimators in this example, basically by considering various extensions of the presumed generative model of the data. We can derive estimators which are very similar to the classical Horvitz-Thompson and which also account for a priori knowledge of an observation probability function.

Machine learning develops intelligent computer systems that are able to generalize from previously seen examples. A new domain of machine learning, in which the prediction must satisfy the additional constraints found in structured data, poses one of machine learning’s greatest challenges: learning functional dependencies between arbitrary input and output domains. This volume presents and analyzes the state of the art in machine learning algorithms and theory in this novel field. The contributors discuss applications as diverse as machine translation, document markup, computational biology, and information extraction, among others, providing a timely overview of an exciting field.

Abstract
Abstract. This paper considers kernels invariant to translation, rotation and dilation. We show that no non-trivial positive definite (p.d.) kernels exist which are radial and dilation invariant, only conditionally positive definite (c.p.d.) ones. Accordingly, we discuss the c.p.d. case and provide some novel analysis, including an elementary derivation of a c.p.d. representer theorem. On the practical side, we give a support vector machine (s.v.m.) algorithm for arbitrary c.p.d. kernels. For the thin-plate kernel this leads to a classifier with only one parameter (the amount of regularisation), which we demonstrate to be as effective as an s.v.m. with the Gaussian kernel, even though the Gaussian involves a second parameter (the length scale).

Abstract
Pervasive and networked computers have dramatically reduced the cost of collecting and distributing large datasets. In this context, machine learning algorithms that scale poorly could simply become irrelevant. We need learning algorithms that scale linearly with the volume of the data while maintaining enough statistical efficiency to outperform algorithms that simply process a random subset of the data. This volume offers researchers and engineers practical solutions for learning from large scale datasets, with detailed descriptions of algorithms and experiments carried out on realistically large datasets. At the same time it offers researchers information that can address the relative lack of theoretical grounding for many useful algorithms. After a detailed description of state-of-the-art support vector machine technology, an introduction of the essential concepts discussed in the volume, and a comparison of primal and dual optimization techniques, the book progresses from well-understood techniques to more novel and controversial approaches. Many contributors have made their code and data available online for further experimentation. Topics covered include fast implementations of known algorithms, approximations that are amenable to theoretical guarantees, and algorithms that perform well in practice but are difficult to analyze theoretically.

Scalable Semidefinite Programming using Convex Perturbations

Abstract
Several important machine learning problems can be modeled and solved via semidefinite programs. Often, researchers invoke off-the-shelf software for the associated optimization, which can be inappropriate for many applications due to computational and storage requirements. In this paper, we introduce the use of convex perturbations for semidefinite programs (SDPs). Using a particular perturbation function, we arrive at an algorithm for SDPs that has several advantages over existing techniques: a) it is simple, requiring only a few lines of MATLAB, b) it is a first-order method which makes it scalable, c) it can easily exploit the structure of a particular SDP to gain efficiency (e.g., when the constraint matrices are low-rank). We demonstrate on several machine learning applications that the proposed algorithm is effective in finding fast approximations to large-scale SDPs.

Near-Maximum Entropy Models for Binary Neural Representations of Natural Images

Abstract
Maximum entropy analysis of binary variables provides an elegant way for studying the role of pairwise correlations in neural populations. Unfortunately, these approaches suffer from their poor scalability to high dimensions. In sensory coding, however, high-dimensional data is ubiquitous. Here, we introduce a new approach using a near-maximum entropy model, that makes this type of analysis feasible for very high-dimensional data---the model parameters can be derived in closed form and sampling is easy. We demonstrate its usefulness by studying a simple neural representation model of natural images. For the first time, we are able to directly compare predictions from a pairwise maximum entropy model not only in small groups of neurons, but also in larger populations of more than thousand units. Our results indicate that in such larger networks interactions exist that are not predicted by pairwise correlations, despite the fact that pairwise correlations explain the lower-dimensional marginal statistics extrem ely well up to the limit of dimensionality where estimation of the full joint distribution is feasible.

Sparse Multiscale Gaussian Process Regression

Abstract
Most existing sparse Gaussian process (g.p.) models seek computational advantages by basing their computations on a set of m basis functions that are the covariance function of the g.p. with one of its two inputs fixed. We generalise this for the case of Gaussian covariance function, by basing our computations on m Gaussian basis functions with arbitrary diagonal covariance matrices (or length scales). For a fixed number of basis functions and any given criteria, this additional flexibility permits approximations no worse and typically better than was previously possible. Although we focus on g.p. regression, the central idea is applicable to all kernel based algorithms, such as the support vector machine. We perform gradient based optimisation of the marginal likelihood, which costs O(m2n) time where n is the number of data points, and compare the method to various other sparse g.p. methods. Our approach outperforms the other methods, particularly for the case of very few basis functions, i.e. a very high sparsity ratio.

Efficient Subwindow Search for Object Localization

Abstract
Recent years have seen huge advances in object recognition from images. Recognition rates beyond 95% are the rule rather than the exception on many datasets. However, most state-of-the-art methods can only decide if an object is present or not. They are not able to provide information on the object location or extent within in the image. We report on a simple yet powerful scheme that extends many existing recognition methods to also perform localization of object bounding boxes. This is achieved by maximizing the classification score over all possible subrectangles in the image. Despite the impression that this would be computationally intractable, we show that in many situations efficient algorithms exist which solve a generalized maximum subrectangle problem. We show how our method is applicable to a variety object detection frameworks and demonstrate its performance by applying it to the popular bag of visual words model, achieving competitive results on the PASCAL VOC 2006 dataset.

Learning the Influence of Spatio-Temporal Variations in Local Image Structure on Visual Saliency

Abstract
Computational models for bottom-up visual attention traditionally consist of a bank of Gabor-like or Difference-of-Gaussians filters and a nonlinear combination scheme which combines the filter responses into a real-valued saliency measure [1]. Recently it was shown that a standard machine learning algorithm can be used to derive a saliency model from human eye movement data with a very small number of additional assumptions. The learned model is much simpler than previous models, but nevertheless has state-of-the-art prediction performance [2]. A central result from this study is that DoG-like center-surround filters emerge as the unique solution to optimizing the predictivity of the model. Here we extend the learning method to the temporal domain. While the previous model [2] predicts visual saliency based on local pixel intensities in a static image, our model also takes into account temporal intensity variations. We find that the learned model responds strongly to temporal intensity changes ocurring 200-250ms before a saccade is initiated. This delay coincides with the typical saccadic latencies, indicating that the learning algorithm has extracted a meaningful statistic from the training data. In addition, we show that the model correctly predicts a significant proportion of human eye movements on previously unseen test data.

Abstract
Assume we are given a sample of points from some underlying distribution which contains several distinct clusters. Our goal is to construct a neighborhood graph on the sample points such that clusters are ``identified‘‘: that is, the subgraph induced by points from the same cluster is connected, while subgraphs corresponding to different clusters are not connected to each other. We derive bounds on the probability that cluster identification is successful, and use them to predict ``optimal‘‘ values of k for the mutual and symmetric k-nearest-neighbor graphs. We point out different properties of the mutual and symmetric nearest-neighbor graphs related to the cluster identification problem.

Exploring model selection techniques for nonlinear dimensionality reduction

Abstract
Nonlinear dimensionality reduction (NLDR) methods have become useful tools for practitioners who are faced with the analysis of high-dimensional data. Of course, not all NLDR methods are equally applicable to a particular dataset at hand. Thus it would be useful to come up with model selection criteria that help to choose among different NLDR algorithms. This paper explores various approaches to this problem and evaluates them on controlled data sets. Comprehensive experiments will show that model selection scores based on stability are not useful, while scores based on Gaussian processes are helpful for the NLDR problem.

Do We Know What the Early Visual System Computes?

Abstract
Decades of research provided much data and insights into the mechanisms of the early visual system. Currently, however, there is great controversy on whether these findings can provide us with a thorough functional understanding of what the early visual system does, or formulated differently, of what it computes. At the Society for Neuroscience meeting 2005 in Washington, a symposium was held on the question "Do we know that the early visual system does", which was accompanied by a widely regarded publication in the Journal of Neuroscience. Yet, that discussion was rather specialized as it predominantly addressed the question of how well neural responses in retina, LGN, and cortex can be predicted from noise stimuli, but did not emphasize the question of whether we understand what the function of these early visual areas is. Here we will concentrate on this neuro-computational aspect of vision. Experts from neurobiology, psychophysics and computational neuroscience will present studies which approach this question from different viewpoints and promote a critical discussion of whether we actually understand what early areas contribute to the processing and perception of visual information.

Abstract
We describe two related models to cluster multidimensional time-series under the assumption of an underlying linear Gaussian dynamical process. In the first model, times-series are assigned to the same cluster when they show global similarity in their dynamics, while in the second model times-series are assigned to the same cluster when they show simultaneous similarity. Both models are based on Dirichlet Mixtures of Bayesian Linear Gaussian State-Space Models in order to (semi) automatically determine an appropriate number of components in the mixture, and to additionally bias the components to a parsimonious parameterization. The resulting models are formally intractable and to deal with this we describe a deterministic approximation based on a novel implementation of Variational Bayes.

Modeling data using directional distributions: Part II

Abstract
High-dimensional data is central to most data mining applications, and only recently has it been modeled via directional distributions. In [Banerjee et al., 2003] the authors introduced the use of the von Mises-Fisher (vMF) distribution for modeling high-dimensional directional data, particularly for text and gene expression analysis. The vMF distribution is one of the simplest directional distributions. TheWatson, Bingham, and Fisher-Bingham distributions provide distri- butions with an increasing number of parameters and thereby commensurately increased modeling power. This report provides a followup study to the initial development in [Banerjee et al., 2003] by presenting Expectation Maximization (EM) procedures for estimating parameters of a mixture of Watson (moW) distributions. The numerical challenges associated with parameter estimation for both of these distributions are significantly more difficult than for the vMF distribution. We develop new numerical approximations for estimating the parameters permitting us to model real- life data more accurately. Our experimental results establish that for certain data sets improved modeling power translates into better results.

Automatic 3D Face Reconstruction from Single Images or Video

Abstract
This paper presents a fully automated algorithm for reconstructing a textured 3D model of a face from a single photograph or a raw video stream. The algorithm is based on a combination of Support Vector Machines (SVMs) and a Morphable Model of 3D faces. After SVM face detection, individual facial features are detected using a novel regression-and classification-based approach, and probabilistically plausible configurations of features are selected to produce a list of candidates for several facial feature positions. In the next step, the configurations of feature points are evaluated using a novel criterion that is based on a Morphable Model and a combination of linear projections. Finally, the feature points initialize a model-fitting procedure of the Morphable Model. The result is a high-resolution 3D surface model.

Abstract
In the 1990s, a new type of learning algorithm was developed, based on results from statistical learning theory: the Support Vector Machine (SVM). This gave rise to a new class of theoretically elegant learning machines that use a central concept of SVMs-kernels—for a number of learning tasks. Kernel machines provide a modular framework that can be adapted to different tasks and domains by the choice of the kernel function and the base algorithm. They are replacing neural networks in a variety of fields, including engineering, information retrieval, and bioinformatics. Learning with Kernels provides an introduction to SVMs and related kernel methods. Although the book begins with the basics, it also includes the latest research. It provides all of the concepts necessary to enable a reader equipped with some basic mathematical knowledge to enter the world of machine learning using theoretically well-founded yet easy-to-use kernel algorithms and to understand and apply the powerful algorithms that have been developed over the last few years.

Surface-slant-from-texture discrimination: Effects of slant level and texture type

Abstract
The problem of surface-slant-from-texture was studied psychophysically by measuring the performances of five human subjects in a slant-discrimination task with a number of different types of textures: uniform lattices, randomly displaced lattices, polka dots, Voronoi tessellations, orthogonal sinusoidal plaid patterns, fractal or 1/f noise, “coherent” noise and a “diffusion-based” texture (leopard skin-like). The results show: (1) Improving performance with larger slants for all textures. (2) A “non-symmetrical” performance around a particular slant characterized by a psychometric function that is steeper in the direction of the more slanted orientation. (3) For sufficiently large slants (66 deg) there are no major differences in performance between any of the different textures. (4) For slants at 26, 37 and 53 degrees, however, there are marked differences between the different textures. (5) The observed differences in performance across textures for slants up to 53 degrees are systematic within subjects, and nearly so across them. This allows a rank-order of textures to be formed according to their “helpfulness” — that is, how easy the discrimination task is when a particular texture is mapped on the surface. Polka dots tended to allow the best slant discrimination performance, noise patterns the worst up to the large slant of 66 degrees at which performance was almost independent of the particular texture chosen. Finally, our large number of 2AFC trials (approximately 2800 trials per texture across subjects) and associated tight confidence intervals may enable us to find out about which statistical properties of the textures could be responsible for surface-slant-from-texture estimation, with the ultimate goal of being able to predict observer performance for any arbitrary texture.

Abstract
Much of our information about spatial vision comes from detection experiments involving low-contrast stimuli. Contrast discrimination experiments provide one way to explore the visual system's response to stimuli of higher contrast, the results of which allow different models of contrast processing (e.g. energy versus gain-control models) to be critically assessed (Wichmann & Henning, 1999). Studies of detection and discrimination using pulse train stimuli in noise, on the other hand, make predictions about the number, position and properties of noise sources within the processing stream (Henning, Bird & Wichmann, 2002). Here I report modelling results combining data from both sinusoidal and pulse train experiments in and without noise to arrive at a more tightly constrained model of early spatial vision.

Abstract
Much of our information about spatial vision comes from detection experiments involving low-contrast stimuli. Contrast discrimination experiments provide one way to explore the visual system's response to stimuli of higher contrast. We explored both detection and contrast discrimination performance with sinusoidal and "pulse-train" (or line) gratings. Both types of grating had a fundamental spatial frequency of 2.09-c/deg but the pulse-train, ideally, contains, in addition to its fundamental component, all the harmonics of the fundamental. Although the 2.09-c/deg pulse-train produced on the display was measured and shown to contain at least 8 harmonics at equal contrast, it was no more detectable than its most detectable component; no benefit from having additional information at the harmonics was measurable. The addition of broadband "pink" noise, designed to equalize the detectability of the components of the pulse train, made it about a factor of four more detectable than any of its components. However, in contrast-discrimination experiments, with an in-phase pedestal or masking grating of the same form and phase as the signal and 15% contrast, the noise did not improve the discrimination performance of the pulse train relative to that of its sinusoidal components. In contrast, a 2.09-c/deg "super train," constructed to have 8 equally detectable harmonics, was a factor of five more detectable than any of its components. We discuss the implications of these observations for models of early vision in particular the implications for possible sources of internal noise.

Abstract
We consider the learning problem of finding a dependency between a general class of objects and another, possibly different, general class of objects. The objects can be for example: vectors, images, strings, trees or graphs. Such a task is made possible by employing similarity measures in both input and output spaces using kernel functions, thus embedding the objects into vector spaces. Output kernels also make it possible to encode prior information and/or invariances in the loss function in an elegant way. We experimentally validate our approach on several tasks: mapping strings to strings, pattern recognition, and reconstruction from partial images.

Phase information in the recognition of natural images

Abstract
Fourier phase plays an important role in determining global image structure. For example, when the phase spectrum of an image of a flower is swapped with that of a tank, we usually perceive a tank, even though the amplitude spectrum is still that of the flower. Similarly, when the phase spectrum of an image is randomly swapped across frequencies, that is its Fourier energy is randomly distributed over the image, the resulting image becomes impossible to recognise. Our goal was to evaluate the effect of phase manipulations in a quantitative manner. Subjects viewed two images of natural scenes, one of which contained an animal (the target) embedded in the background. The spectra of the images were manipulated by adding random phase noise at each frequency. The phase noise was the independent variable, uniformly distributed between 0° and ±180°. Subjects were remarkably resistant to phase noise. Even with ±120° noise, subjects were still 75% correct. The proportion of correct answers closely followed the correlation between original and noise-distorted images. Thus it appears as if it was not the global phase information per se that determines our percept of natural images, but rather the effect of phase on local image features.

Global Geometry of SVM Classifiers

Abstract
We construct an geometry framework for any norm Support Vector Machine (SVM) classifiers. Within this framework, separating hyperplanes, dual descriptions and solutions of SVM classifiers are constructed by a purely geometric fashion. In contrast with the optimization theory used in SVM classifiers, we have no complicated computations any more. Each step in our theory is guided by elegant geometric intuitions.

Contrast discrimination experiments provide one way to explore the visual system's response to stimuli of higher contrast whilst keeping the number of unknown parameters comparatively small. We explored both detection and contrast discrimination performance with sinusoidal and "pulse-train" (or line) gratings. Both types of grating had a fundamental spatial frequency of 2.09-c/deg but the pulse-train, ideally, contains, in addition to its fundamental component, all the harmonics of the fundamental. Although the 2.09-c/deg pulse-train produced on our display was measured using a high-performance digital camera (Photometrics) and shown to contain at least 8 harmonics at equal contrast, it was no more detectable than its most detectable component; no benefit from having additional information at the harmonics was measurable. The addition of broadband 1-D "pink" noise made it about a factor of four more detectable than any of its components. However, in contrast-discrimination experiments, with an in-phase pedestal or masking grating of the same form and phase as the signal and 15% contrast, the noise did not improve the discrimination performance of the pulse train relative to that of its sinusoidal components. A compression approach to support vector model selection

Abstract
In this paper we investigate connections between statistical learning theory and data compression on the basis of support vector machine (SVM) model selection. Inspired by several generalization bounds we construct ``compression coefficients'' for SVMs, which measure the amount by which the training labels can be compressed by some classification hypothesis. The main idea is to relate the coding precision of this hypothesis to the width of the margin of the SVM. The compression coefficients connect well known quantities such as the radius-margin ratio R^2/rho^2, the eigenvalues of the kernel matrix and the number of support vectors. To test whether they are useful in practice we ran model selection experiments on several real world datasets. As a result we found that compression coefficients can fairly accurately predict the parameters for which the test error is minimized.

Application of Monte Carlo Methods to Psychometric Function Fitting

Abstract
The psychometric function relates an observer's performance to an independent variable, usually some physical quantity of a stimulus in a psychophysical task. Here I describe methods to (1) fitting psychometric functions, (2) assessing goodness-of-fit, and (3) providing confidence intervals for the function's parameters and other estimates derived from them. First I describe a constrained maximum-likelihood method for parameter estimation. Using Monte-Carlo simulations I demonstrate that it is important to have a fitting method that takes stimulus-independent errors (or "lapses") into account. Second, a number of goodness-of-fit tests are introduced. Because psychophysical data sets are usually rather small I advocate the use of Monte Carlo resampling techniques that do not rely on asymptotic theory for goodness-of-fit assessment. Third, a parametric bootstrap is employed to estimate the variability of fitted parameters and derived quantities such as thresholds and slopes. I describe how the bootstrap bridging assumption, on which the validity of the procedure depends, can be tested without incurring too high a cost in computation time. Finally I describe how the methods can be extended to test hypotheses concerning the form and shape of several psychometric functions. Software describing the methods is available (http://www.bootstrap-software.com/psignifit/), as well as articles describing the methods in detail (Wichmann&Hill, Perception&Psychophysics, 2001a,b).

A number of methods for speeding up Gaussian Process (GP) prediction have been proposed, including the Nystr{\"o}m method of Williams and Seeger (2001). In this paper we focus on two issues (1) the relationship of the Nystr{\"o}m method to the Subset of Regressors method (Poggio and Girosi 1990; Luo and Wahba, 1997) and (2) understanding in what circumstances the Nystr{\"o}m approximation would be expected to provide a good approximation to exact GP regression.

Optimal linear estimation of self-motion - a real-world test of a model of fly tangential neurons

Abstract
The tangential neurons in the fly brain are sensitive to the typical optic flow patterns generated during self-motion (see example in Fig.1). We examine whether a simplified linear model of these neurons can be used to estimate self-motion from the optic flow. We present a theory for the construction of an optimal linear estimator incorporating prior knowledge both about the distance distribution of the environment, and about the noise and self-motion statistics of the sensor. The optimal estimator is tested on a gantry carrying an omnidirectional vision sensor that can be moved along three translational and one rotational degree of freedom. The experiments indicate that the proposed approach yields accurate results for rotation estimates, independently of the current translation and scene layout. Translation estimates, however, turned out to be sensitive to simultaneous rotation and to the particular distance distribution of the scene. The gantry experiments confirm that the receptive field organization of the tangential neurons allows them, as an ensemble, to extract self-motion from the optic flow.

Masking by plaid patterns: effects of presentation time and mask contrast

Abstract
Most current models of early spatial vision comprise of sets of orientation- and spatial-frequency selective filters with our without limited non-linear interactions amongst different subsets of the filters. The performance of human observers and of such models for human spatial vision were compared in experiments using maskers with two spatial frequencies (plaid masks). The detectability of horizontally orientated sinusoidal signals at 3.02 c/deg was measured in standard 2AFC-tasks in the presence of plaid patterns with two-components at the same spatial frequency as the signal but at different orientations (+/- 15, 30, 45, and 75 deg from the signal) and with varying contrasts (1.0, 6.25 and 25.0% contrast). In addition, the temporal envelope of the stimulus presentation was either a rectangular pulse of 19.7 msec duration, or a temporal Hanning window of 1497 msec.Threshold elevation varied with plaid component orientation, peaked +/- 30 deg from the signal where nearly a log unit threshold elevation for the 25.0% contrast plaid was observed. For plaids with 1.0% contrast we observed significant facilitation even with plaids whose components were 75 deg from that of the signal. Elevation factors were somewhat lower for the short stimulus presentation time but were still significant (up to a factor of 5 or 6). Despite of the simple nature of the stimuli employed in this study-sinusoidal signal and plaid masks comprised of only two sinusoids-none of the current models of early spatial vision can fully account for all the data gathered.
